When I activate Web Configuration → Edit Proxy Website → Proxying enabled (set to Yes), the File manager disappears for that site. Other sites are unaffected.
As far as I know, “Apache Website enabled” option is necessary for the website to work. Here’s what Virtualmin says about this option: “The module can create any or all of the following services for a new domain: mail, name service, web service. If this option is set to Yes, a new VirtualHost configuration section will be added to the Apache configuration and a new website home directory will be created”.
By the way, I may reproduce the issue with other websites, where even .htaccess doesn’t exist. Also it’s not dependent on whether this site is apache-php, apache with plain html or nodejs (I’m using regular Virtualmin, non-Pro version).
As soon as I turn off apache proxying for the website, File manager reappears for this site.

but then, I do not use Apache and Nginx proxying appears to be handled differently (I just edit the site’s .conf file)
