Have you enabled the chroot jail for this virtual server?
Which execution mode are you using? If you aren’t using FPM, try switching to FPM. If you are using FPM, try switching to another execution mode (e.g. suexec+fcgid) just to test to see if it behaves differently.
Execution mode is in Server Configuration->PHP Options for the domain.
