For this message to go away you need to enable Apache website enabled feature in Edit Virtual Server page.

Try going back to Lets Encrypt and requesting a new certificate and see if you get any errors.

No, I have absolutely no idea. The message shouldn’t be shown if a virtual server has website feature enabled.

This error indicates that the certificate request has failed due to reaching the rate limit. Although, in this case, a working Let’s Encrypt certificate should already be installed, and therefore nothing else needs to be done any further.

It depends on the enabled features for virtual server.

all domains are imported from cpanel but most of them have problems with ssl or www. Is there a trick you can help me with?

Why do folk do this?
Import one VS at a time and then test it thoroughly.
Fix any issue.
Document what you have done then move to the next one.

You should never be in the situation you are in with multiple VS. Some that work and some that don’t. Resist pressing the red nuclear button until you have full knowledge of the consequence and documented experience of the outcome :boom:
