I have restored 2 websites on a new server and one worked flawless. Also second one worked but now I get a website not secure. Its letsencrypt. What can be wrong
Disable SSL Website for this virtual server, re-enable it, and then request a new certificate. (It may be that you don’t need to do the disable/re-enable dance, but you haven’t told us the actual error with regard to “website not secure”, so I can’t know what the actual problem is, so I’m giving you the steps to remove all variables and start from scratch with a new TLS configuration and certificate. Please provide the actual error message in the future.)
Well a strange problem. I restored the website on a new server when the error came up. I found in the log that a file did not exist.
This one /etc/letsencrypt/options-ssl-apache.conf:
And it did not. I took away that link and all started to work. It seems that it was not needed but I wil follow closely.

That means you did some manual management of Let’s Encrypt certs using certbot in the past. We don’t recommend a mix and match approach. Either use Virtualmin, or use certbot, don’t do both (the latter approach requires more effort, as you have to sync up certs across all services, while Virtualmin does that for you).
