I installed a Lets Encrypt SSL certificate but noticed it hasnt updated the same certificate info on the existing MySQL databases.
How can this be done?

Hmm, MySQL doesn’t normally have an SSL cert associated with it… where exactly is it that you’re seeing the old SSL cert?
