Can I somehow create ssl certs for the mysql server using Webmin
I am making a few assumptions about your setup here, though if it is not a stand alone database server, you could set the webserver that matches your servers hostname to request a wildcard certificate. Then use that cert for the database server.
It is a standalone server running on another vps
