No SSL Certificates working even though SSL is installed from Lets Encrypt

Virtualmin is telling me that the new SSL certificate is installed from Lets Encrypt.

But the Installatron applications/programs previously installed are still working on http.

Also, I did a test on https://www.sslshopper.com/ssl-checker.html and the response was:

  • No SSL certificates were found on www.domainname.net. Make sure that the name resolves to the correct server and that the SSL port (default is 443) is open on your server’s firewall.

  • www.domainname.net resolves to 199.xxx.xx.xx

  • Server Type: Apache/2.2.22

I’m using Ubintu 12.04, Webmin 1.810 and Virtualmin 5.04gpl - the last two updated yesterday

…also, noticed that the MySql databases are missing the SSL certifications. The various Installatron applications were installed BEFORE I subscribed to the Lets Encrypt SSL certification.

Is there a way to copy across the certification to all of the MySQL databases?

Is this part of the earlier problem above?
