I saw a similar topic about this, but without finalization: Letsencrypt certificate ssl.combined files not generated
Each time Virtualmin renews the LetsEncrypt SSL certificates, all /home/$DOMAIN/ssl.* files are regenerated, but the ssl.combined file does not contain the correct information, namely the combination of all certificates, it only includes the contents of the ssl.cert file.
No matter the Linux/Apache version, the problem happens on many different servers and for a very long time.
A workaround I found is to manually regenerate the file, going to Virtualmin → Manage Virtual Server → Setup SSL Certificate → CA Certificate, choosing “None needed” and then “Save Certificate”, then choose “In file on server” (which contains the path to ssl.ca file) and “Save Certificate” again.
I think one of the letsencrypt certificate renewal scripts is not working correctly.
