Failed to save enabled features : SpamAssassin is configured to be run from the global Procmail configuration /etc/procmailrc, which is not needed as Virtualmin will set it up on a per-domain basis.

Yeah, you can’t use the server-wide SpamAssassin configuration with Virtualmin Professional, as it needs to be able to control the whole delivery chain in order to provide per-domain and per-user configuration of spam and AV filtering.
To correct this, edit /etc/procmailrc and remove these three lines:

^X-Spam-Status: Yes
$HOME/Maildir/.spam/
Or whatever destination you configured–that $HOME/Maildir/.spam bit could be just about anything.
