Is that also the automatic renew for Letsencrypt if use this in Virtualmin / Webmin?
And should this timer then be activated or is that part somewhere else?
No. Webmin has its own scheduled jobs, and in the normal configuration any certbot timers or cronjobs would not be needed. (And, if you were to use certbot manually yourself to setup certs for Virtualmin-hosted domains, there may be config problems, since certbot can modify Apache/nginx configuration, so you should not do that.)
