It’s not necessary—I see no value in doing it!
The idea is that once the configuration has settled, we tend to Edit and Modify stuff much more than Creating new stuff. Hence, some indentation might be helpful for the “Create” actions.
Everything in that whole section is related to the selected domain, so it would be misleading to indent only the create items.
I’m not opposed to making it more clear that those are “actions within a virtual server” vs. the global options outside of that section, but I don’t think making it look like the two create options are the only ones that are specific to the selected virtual server is the right thing.
Just an idea, make it so the user could drag and drop the items(or edit them in theme options) to rearenge them or remove it completly as they like it.

I don’t think we should do this. The menu order should come from the module (server) itself, not the theme. It’s not like dashboard widgets.
I didn’t read everything but according to me it shall NOT be removed. It was already here and working. So it doesn’t seem relevant to remove it.
So it’s true we have the drop-down list above but the “summary” as its name indicate it is a “summary”. It can not harm.
I personally never use it but still a lot of member probably do. So you can put it somewhere else but not disable it.
