I have not used this yet but a question.
Can workbench be rigged to run a backup before performing an upgrade, especially when the upgrade is a major version which recommends running a backup?

Yes, but not automatically. Currently, you can perform a mass backup before running a mass upgrade from the WP Workbench Manager page.
Maybe this can be a feature so when there is a major upgrade, workbench does an automatic backup of just that one virtual server and then upon success upgrade the wordpress install.
I get inspiration from the message inside wordpress, do db backup before upgrading.
Automating this could get messy. It’s better to let an admin decide whether to make a quick mass database backup before running a mass WordPress upgrade.
I was meaning on a per-wordpress install, but without using this software I am guessing the upgrades and backups are all done as one rather than a “random” wordpress install each time (like wordpress upgrades via the wordpress pseduo cron being triggered.)
