I am currently facing a persistent issue with my website hosted on a Virtualmin-managed server, and I am looking for advice from experienced users who may have encountered a similar situation. The core problem is that my scheduled Virtualmin backups appear to complete successfully, but when I attempt to restore the website from those backups, some important website files are missing or not restored correctly. The backup process does not show any obvious errors, and the generated backup archives are created successfully, but the restored website does not fully match the original website structure. This has become a serious concern because I rely on Virtualmin backups as a recovery solution, and an incomplete restore could cause unexpected downtime or data loss if I need to recover from a server failure.

The issue mainly occurs when restoring a virtual server that contains my website files, databases, and configuration settings. After initiating a restore operation, Virtualmin completes the process and reports that the restoration was successful. However, when I check the restored website, certain directories, uploaded media files, or application-related files are missing even though they existed in the original installation before the backup was created. The website loads partially, but some sections fail because required files are not present. What makes this confusing is that the original backup archive appears to contain data, and there are no clear warnings indicating that specific files were skipped during the backup or restore process.

I have already checked the backup configuration settings inside Virtualmin and confirmed that the virtual server backup includes website files, databases, and relevant configuration data. The backup destination has enough available storage space, and the scheduled backup jobs complete without reporting failures. I have also tested creating manual backups instead of scheduled backups, but the same behaviour occurs during restoration. This suggests that the issue is not related to the scheduling system itself but may be related to how Virtualmin packages and restores certain website data. I would like to understand whether there are specific permissions, ownership settings, excluded directories, or restore options that could cause files to be skipped.

Another detail that may be important is that the website contains a mixture of static files, uploaded user content, and application-generated data. Some directories are owned by different users or services, and I am wondering whether permission handling during the backup or restore process could be responsible for the missing files. After restoration, some ownership values appear different from the original server state, and certain application directories do not behave correctly until permissions are manually adjusted. However, I have not been able to identify a clear pattern explaining which files are affected and why some directories restore correctly while others do not.

I have reviewed the Virtualmin logs and backup output, but I have not found a clear error message that explains the missing files. The restore process appears to finish normally, which makes troubleshooting difficult because there is no obvious failure point. I would like to know if there are recommended debugging methods for checking backup integrity, verifying that all required files are included before restoration, or identifying whether specific packages or configurations could interfere with the backup and restore workflow. I am also interested in understanding whether there are best practices for configuring Virtualmin backups for websites with a large number of files and mixed ownership permissions.

I would appreciate guidance from the Virtualmin community on how to properly diagnose and resolve this backup restoration issue. Specifically, I would like advice on checking whether files are being excluded during backup creation, verifying archive contents before restoration, correcting ownership and permission handling, and ensuring complete recovery of a virtual server. My goal is to have a reliable backup and restore process where my website files, databases, and configurations are restored exactly as they existed before without missing data or manual repair work. I would upgrade to Virtualmin 8 to start with, software development is on going and changes have been made in Virtualmin 8 in order to keep up with these changes

Yeah, 7.2.0 is more than two years old. Always test on a current version.

before upgrading or doing anything weird I would recommend you do a manul backup of your websites. i.e. using file explorer right clip and zip your html files up and download etc.. use phpmyadmin to backup your databases. If practical of course.

If you are on a VM take a snapshot.

There has been a lot of fixes to the backup system since 7.2.0

who says the OP is using Windows as a client ? This statement may not hold water if the OP is using a Linux or Mac client, don’t assume ask first

Maybe @shoulders meant the file explorer in Webmin/Virtualmin ?

right click using the Webmin/Virtualmin file manager does not give that option if you right click on a directory

to me that sounds like a Windows term and not a Webmin/Virtualmin term, in the Virtualmin enviroment you would use ‘file manager’ to give the OP the correct function to use.
file manager does not give you the option to download as a zip file

can you tell me how to download as a zip rather than a tar as it would be easier to pass these files onto the customer in zip format rather than tar.gz

Understandable, I guess we all mix terms when using many tools daily.

I would also like to know if there is a way to .zip instead of the default .tar.gz as most end users understand .zip much more

So in that respect I could have said

use Nemo (other file managers are available) right click, choose compress, choose format. Once compressed right click the archive select copy and paste it wherever however that would not make sense to most people as they are used to 'file explorer'
which is a way you could do the same thing in a linux enviroment with the correct extensions installed. I have no idea on what to do regarding a Mac client.
hence my point don’t assume everybody uses Windows

Sure you can do anything in the environment but many choose (or need to) use the tools built in Webmin/Virtualmin.

I would rather not discourage someone from trying to help , I still believe @shoulders did not mean (or intend to mean) that someone was in a Windows environment

Yeah was an unusual reply … Windows Desktop user here on main work station, all servers are Linux.

Yeah … back up all files via secure file transfer from server to your secure designated storage place of choice to start with and also database via your preferred method.

Virtualmins backup facility is very good, problems I have had in the past is not with actual files but databases, db users and passwords not coming over correctly, not used it for restore for a while as newly retired and just use for my personal sites at the moment, nothing critical.

There is always something with VM that comes up.

The teams enthusiasm is amazing if not phenomenal , easy to say Ilia as he seems to put so much in, but Joe, Jamie, Eric and everyone in the background, wives, kids, banks, mafia etc etc.

I don’t need to make instructions completely agnostics to the environment. I just gave the OP a simple thing to do that I would. Manually back stuff up by generating a zip file and download that because his back is not working.

End off, no secret trick to convert him to only use windows going forward by using with some weird one way hashing event. :smiley:
