Restoring backups from Apache to nginx may introduce problems you need to fix manually in the config. Virtualmin tries to sort things out, but there are some fundamental differences in how they work. No .htaccess support in nginx, for example.
We already saw you need the rules you have in .htaccess for your sites to work, so you need to plan to bring those rules into the nginx config files (which uses a completely different syntax) in order for your sites to work. Also, domain owner users can’t directly manage those files, as they can with .htaccess.
Are you sure you need to move to nginx? Your sites were made with Apache, obviously, based on the .htaccess dependence. So, changing is going to give you some extra work, and we can’t really support you on your custom app-related issues.
