Can anyone advise if it is possible to run multiple MySQL instances on one Webmin/Virtualmin machine?

It may be possible, though I don’t know of a simple way to do that. There isn’t a supported way of doing that, and I’m not familiar with MySQL packages designed to do that.
Virtualmin itself only supports one though… if you did manage to get multiple MySQL versions running, Virtualmin would only be able to interact with one of them if you managed to get more than one working.
