Should the name of directories really be based off of the username, or should it be based off of the domain itself? I like to create random usernames to improve security – like “Gln9ELze.” If I do this it creates the directory as /home/Gln9ELze. That really isn’t helpful when looking at a list of folders and trying to figure out which folder is which server.

Yup, the home directories are indeed named after the Virtual Server owner’s name.
I believe you can tweak what’s used by going into System Settings -> Virtualmin Config -> Defaults for New Domains, and in there, tweak “Home subdirectory”. You could try changing that to use ‘$DOM’.
