I currently have a web server in place with several websites hosted and Webmin is already installed, however, I would like to install Virtualmin. Can I install virtualmin after the websites are up and running, or does it need to be a completely virgin install?

You can’t safely use the install script. It’s just too risky and too likely to break something.
You could install the Virtualmin virtual-server Webmin module, and configure it to suit your needs and import the existing domains. It won’t really be a “Virtualmin system” without a lot of manual work, but it’ll give you some Virtualmin capabilities. Installing the Virtualmin module(s) on a production system is safe and harmless…but running install.sh or virtualmin config-system is generally not.
