How did you do this before you used virtualmin? with a 10000 sub domains it seems like your site is quite mature

Subdomains are not created manually in Virtualmin but rather from the Laravel Multi-tenancy package in PHP.

You should also indicate this to Virtualmin via Virtualmin → Web Configuration → Website Options → Website matches all sub-domains - set this to yes.

If you have 1000 subdomains, you need a wildcard.

But renewing Wildcard always causes problem as I previously mention here where you advised me to avoid Wildcard: How to update my "Let's Encrypt Wildcard SSL Certificat" AUTOMATICALLY when it expired?.
But in this case, the same problem will arise.

I’ve answered that question already. If you must have a wildcard (and you must, since you have a crazy number of subdomains you want on the same cert), you must validate via DNS. If Virtualmin is not managing your DNS for this zone, you cannot use Virtualmin to get your cert. You’ll need to explore other options, or set up Virtualmin to manage your DNS.

You cannot request a wildcard certificate using Virtualmin if Virtualmin is not managing your DNS. You probably do not need a wildcard certificate. I don’t know what the limit on number of names is, but you can certainly have several names in one certificate without it being a wildcard. If you must have a wildcard you must validate using DNS. If I proceed like that, all will have the same content since all subdomains will be redirected to the main virtual server but that is not what I want.
