How does Virtualmin run Certbot for renewals?

I’m currently changing the way I update certs from my custom script back to Virtualmin.

Does Virtualmin set up a cron to run daily? As far as I am aware there’s never been such a cron created on any of the virtualmin servers I have run (but I’ve always handle cert creation myself) - is there a page or guide somewhere that walks through how to configure Virtualmin to handle letsencrypt certs?

(Or do I just need to do something like Domain > Server Configuration > SSL Cert > Then click on Letsencrypt and then it will set everything up including the daily checker?)

Webmin has its own scheduled jobs, independent of the system cron.

This. You’ll have a checkbox to decide to “Automatically renew certificates?”
